The Ghost Ship is a plot device, dungeon, and boss in Phantom Hourglass said to hold many riches. At the start of the game, it appears within a ghostly fog. Tetra boards it, and shrieks once she is out of sight of the others. Link attempts to save her, but falls into the ocean. Linebeck agrees to help him find the ship so he can get the treasure rumored to be within it.

After Link has received a bomb cannon for his boat, the Ghost Ship will soon reappear. Link attempts to follow it, but soon becomes lost in the fog. After going to Molida Island to find the path he must take, he is able to get away from it, although the fog remains there until after clearing the Ghost Ship dungeon.
After Link has obtained Leaf, the Spirit of Power, Neri, the Spirit of Wisdom, and has caused Ciela, the Spirit of Courage, to regain her memory, he once more sails into the fog. The three Spirits begin blinking, the blinking getting faster and faster as they approach the Ghost Ship. Once they board it, the fourth dungeon begins. The dungeon's goal is to reunite four sisters. The bottom few floors are similar to the Temple of the Ocean King, as they contain safe zones and Reaplings, a grim reaper form of the Phantoms. Once the sisters are reunited, they reveal themselves to be the Diabolical Cubus Sisters. After defeating them, Link can find the room which a petrified Tetra is in. The Ghost Ship dungeon is similar to the Forsaken Fortress, in that it is the fourth dungeon in which Link rescues (or, in the case of Phantom Hourglass, at least retrieves) the character that he is attempting to save. In addition, the main villain makes his first significant appearance here in both.
Oshus, revealed to be the Ocean King, explains that the Ghost Ship is actually a way for Bellum to get victims. He spread rumors of a great treasure within the ship to lure people there.
After Bellum is defeated within the Temple of the Ocean King, he takes Tetra again and takes control of the Ghost Ship. Here, Link sails alongside it, launching bombs at Bellum's eyes. Eventually, it sinks, and the final boss battle takes place on its remains.
After the credits, Link and Tetra awaken on the mysteriously repaired Ghost Ship. They go back onto their own ship, and the Ghost Ship soon disappears without a trace.
