Phantom Hourglass features a customization option for the ship Link will have to use to get around the ocean. Each ship consists of eight parts: prow, anchor, hull, cannon, handrail, bridge, chimney and wheel. The ninth part, the Salvage Arm, cannot be changed. There are nine different sets in total.

During sea travels, the onscreen Heart meter appears green in place of the normal red hearts. This denotes the endurance of the ship rather than Link's health. The more parts of the same set are used for the current ship, the more health it has. The ship can have seven hearts if it has all the parts to a set other than the default. Attaching all the Golden Parts will give another heart for a total of eight. Docking the ship at any island's port replenishes endurance lost during a travel.

The Ship Parts can be sold to the Teller of Treasures; all parts in the same set have the same sale value, and the sale value of each set is individual to every player's game, being randomly determined at the beginning. Once a part has been sold, its price is recorded on the collection screen.

Ship Parts may also be swapped among friends for either other Ship Parts or treasures via Tag Mode and Battle Mode. Access to Freedle's magic boxes is required to trade.

S.S. Linebeck

The S.S. Linebeck: Linebeck's ship is the ship Link initially sets sail with in Phantom Hourglass. It is owned by Linebeck, who accepts that Link comes along in return for the treasure said to be on board the Ghost Ship. It starts without a cannon, until Link purchases it from Eddo. Of all nine ships, Linebeck's is the weakest as it only has four hearts. The parts of Linebeck's ship cannot be sold nor placed in Freedle's boxes.
